Fortunately, if Vernor Vinge is anybody to trust, by then the singularity have happened and we feeble humans have been replaced by the ancestors to the Matrioshka brains long ago.
In other words: A Matrioshka brain programs itself, and since it have all the resources (energy and material) of a solar system it can probably manufacture and use any peripherial it decides it needs. Peripherials designed and manufactured from atomic level and up.
... And I guess it might use Windows for fun somewhere too, weird creatures they sure are indeed these Matrioshka brains...
